Start checking for corrosion on wires and such. There could be a connector somewhere that dirty and not making contact, put some die-electric grease in them. Also call up the dealership and start asking questions. Your definately not seeing a charge back to the battery.
Running off the Battery
My wife has a 2005 Polaris 330. ( Not My Choice) however, The Battery kept going dead, I would recharge it and ride again. This weekend I did not take time to recharge and started with the pull start. It ran for about 30 min and started cutting out and finally died. I installed a new battery, started the ATV and while it was running I disconnected one side of the battery and it died instantly. It simply will not run without the battery connected. This tells me it is running off the battery. What could be wrong????
