Most of it depends on the dealer that you go to for warranty work some are cool and some aren't.
Factory Warranty Vs Up Grades
I was wondering if any or what modifications would void the Honda factory warranty .
Things like:
K&N filters, non Honda oil and oil filters
Lift kits, lockers, Jet Kits, snorkles, exhaust systems and an array many other aftermarket up grades. Or is Honda understanding about such things.

Some will void it for tires! I would call your dealer and ask them.
